I have found rkhunter to be particularly helpful. Very useful to run every once in a while to make sure your server isn't infected with a rootkit. It's saved me several times with careless users and their scripts.

ClamAV is extremely useful too. I use it on my mail exchange servers to scan incoming and outgoing email for viruses particualarly for my users on Windows machines who don't like to listen to my advice when I ask them not to open attachments. It's caught thousands of incoming viruses to our network and therefore has literally saved me thousands of hours.

RK hunter is a really good one if you think you might have been hacked, of to find out which rootkit a hacker installed.

My favorite is probably LSM by the rfxnetworks people, it allows notification of a hacker at the user level pretty fast, I often have the hacker locked out seconds after he's logged in and started running a service.

Aide has been pretty good since I installed on the servers for our customers. It keeps them informed of what changes were made to their site on which day and if there is a change they did not due, then they have a good feelign it was hacked.
